It seems that you have a version of Why3 in /usr/local/bin. I suggest 
that you remove it manually and reinstall it using opam

I'm on Ubuntu 14.04 and I've installed frama-c / why by opam (4.01.0).
I'm running frama-c with jessie but there is this error:
